Change the flags?

Is there a way to change the flags on Confederate-controlled towns and areas? Almost no one, including long-time students of the war, associates that flag with the CSA.

See above link. If you don't like the other one either, you must wait for someone to mod them or the designers to cave to public pressure.

Sounds like they're working on a change to the Stars and Bars, which really makes the most sense for the national flag. I'd actually prefer to use different flags for the map and unit counters, since that's what the flags stood for in real life. Stars and Bars on the cities and map and the Battle Flag on the unit counters would work well.

Also, it's not a capital offense to use the vanilla flag for the CSA. Other games have done it. Sounds like they're addressing it.

I request an option to disable the animated flags altogether. I find it annoying and distracting to see so many animated flags on the maps, AACW was much better in that respect.

It currently is possible to change RIGHT NOW. I have changed the region and waving city flags to the 'stars and bars' and have also changed the units to the 'CSA Battle flag' looks great!
all you need to do is copy this file from the original AACW into the units file location as mentioned above. I got it from here:
Program files(x86)/AGEod's American Civil War/ACW/Graphics/CustomFactions

the file was called 'flag_CSA'

just change the name after copying ,should be 'Counter_CSA'
