As long as both Army Generals both have an Army command before pushing the "next turn" button there is no penalty.
Remember that your only disbanding one of the armies so you can assign your corp to the other army. Then your reforming the disbanded army immediately.
It is merely a simple work arround when two armies near the same corp make it impossible to assign the corp to the army you want it assigned to.
