one of the game's mysteries.
basically the CinC is the highest ranked **/*** leader in a region. So first its best to set up the regional view filter. Then within each check over your commanders over 1 star, you'll see that each has a seniority, the one with the lowest (if I recall properly) is the CinC. So this may well vary as your armies move around, sometimes the theatres/region are such that more than one is involved in a given campaign. I had this in my Italian-Austrian wars where 'Austria' is one theatre and the Balkan/Hungarian provinces a different one. So the CinC shifted from turn to turn (and of course I had one for each theatre).
The good news is that unlike RoP/ACW2, the CinC is not that important in PoN. Build good army stacks, make sure (as far as possible) they are under command, and you'll find that march to the sound of the guns etc will work well for you.
Its one of those things I've stopped worrying over from experience. A good CinC is a useful addition to combat efficiency but its not game deciding either way.
Having said all that, it would be nice if it was easier to identify.
