Wurttemberg is at war with Prussia, Prussia has no army and is occupied by the French. Wurttemberg is part of the French Collation. They sign a separate peace treaty with Prussia and give them Schwaebisch Hall when there were never any Prussian troops near Wurttemberg. So total occupation is not the answer as the occupied government acts like it is still in charge of its country.

There is a problem in terms of interaction between minors and majors. wars between Austria and Bavaria while France is at peace with Austria and can't defend Bavaria, etc etc. I am sure they will sort it out eventually.

I don't think you need to worry too much about this edge case. It happened probably because major were getting a free +1 WS per turn against minors, until +10, this allowed in return Prussia to get something from WUR. But this free score is now gone in the latest patch.
