Patterson's Force in '61

What do folks do with him? Send to Harper's Ferry? Secure Morgantown area? Other?

I send him to Harper's Ferry and have my Vol troops from Ohio go to Morgantown.

On a similar note, what to people like to do with Floyd's people in West VA at the start of the war?

I usually kick his butt and send him packing

I only make a habit of playing the AI, so this might be different against another human.

RE: Patterson, he gets sent straight to the Northeast somewhere to get him out of the way, as he is worse than no general for a command. His "army" gets split up between Harper's Ferry, West Virginia and Pittsburgh; places with depots.

RE: Floyd and the other small force in WV, I move them as soon as possible down into Virginia and use most of the infantry to garrison depots until they're at full strength. I usually send Floyd out the west somewhere. Henry Wise should be created, as he had at least as much combat experience in the war as Floyd and other generals which are represented.
