I placed merchants in territory that wasn't mine, as per the requirements of that decision. I get 5 denarii a turn I think. If I invade and control the region where I previously placed my merchants will I lose the benefit? If so, will this be the case with any decision that requires that I don’t “own” the region?

You are right. You will got merchant income only if you do not own the region.

Merchant decision is the only one with a long duration (500 turns). Others decisions have a smaller duration
