Well supply is one of the more complicated aspects of the game, and not everything is documented or understood, but here is my understanding.
The first point is that you have very little control over supply. The transport is mostly taken care of during the supply phase, and some pretty complicated algorithms are used to determine what goes where. As the wiki states, there should be depots every 3-5 regions to faciliate the supply chain.
The second point is that supply wagons function more as storage than transport. To my knowledge, increasing the number of supply wagons in a stack does not increase the transport capacity(the amount delievered to the stack during the supply phase), or the 'demand' used by the algorithm(though I may be wrong about this); only the storage capacity.
If you are 'in supply' you don't need to do anything special with your supply wagons - they should be auto restocked. On the other hand, if you are deep in enemy territory and/or cut off from supply, i.e. 'out of supply', it might be to your advantage to ferry supply trains from depot to army ( I have never needed to do this though)
Well to actually answer your questions:
1) it doesn't make a difference. Look at the top panel, and see how much supply there is in the region, which is the last two items(ammo and general supply), with two numbers (amount present, and amount produced)
BUT
Regions with depots tend to have alot more supplies, because thats where they accumulate during the supply phase
2) As far as I know, restocking is done during the supply phase at the beginning of the turn. So it should be instantaneous - although I don't know what would happen if you were to take an empty supply wagon and pass it through a depot - would it draw supplies from the depot or not?
Another question that brings up is, do supply wagons that are low strength (like the ones you get at the beginning of the game) function any different than the ones that are max strength (like the ones you build), other than you need mostly full strength ones to build a depot/fort?
