as France I agreed to peace treaties purposed by Prussia and Saxony, after they were in affect those two countries kept attacking my ally Bavaria. I thought the peace treaty included all my allies. Is this not true or is it a glitch in the game?

It's a bug. When you make peace with France, it should be making peace with all the French allies. It should be adjusting the relationship between all allies and Prussia/Saxony and it's not doing that. So right now, France will be at peace, but all allies will not.

There must be a side war going on then. Please post the saved game. There are synchronizations being done when a major makes peace, so we need to inspect why that's not working in this case.
