Hi,

Playing as the White Siberians, I have occupied Ufa and Irkutsk - what does the crossed swords icon on the objectives list indicate?

Does it indicate that I occupy these and gain VP?

It means you are not getting victory points even though you contol the city. IIRC, if your loyalty at the location is below a certain percentage, you must occupy the position with a unit of regular troops to get the Victory points. Militia won't give you the victory points. The manual should have the details.

Exactly! If you have less than 50% loyalty in the region you must ocuppy the city with a non militia unit or it will show as uncontrolled (crossed swords) on the objectives list.
This works the same on all AGEOD games for what i know.
