not sure about pirates, suspect they may take a share out of the trade in the relevant trade box. I had a few in my Italy game in the Red Sea and just used them to train the fleet ... Early game they appear a lot off SE Asia which is why I think the manual suggests leaving them to Britain.
hostile tribes are a potential problem. They can capture your provinces and burn down colonial buildings. If so you'll lose the resources invested and see a small prestige hit (look at the last turn prestige report and you'll see a -ve next to lost structures.
They are a pain to hunt down and destroy but you can sometimes trap them in a region you don't care about. In my AAR I got fed up of constant revolts by the Nejd so let them have 2 worthless sand provinces and left forces to guard this. They still revolt every now and then and its easy to force them to retreat into this area - I call it the 'Nejd World theme park' (but then I may be treating the issue less than seriously).
