Those are merchants there to carry out commerce.
I'm not certain about NCP, but in WIA, merchants don't need supply....

This is to prevent the AI to do stupid things, but your two options are:
1. send unlocked ships to resupply them back and forth until the supply level increase to a correct level.
2. play with the rule (Options Window) where the ships don't have to be resupplied in the said box. This is the favored possibility...
