Actually the pbem system is pretty easy. We just need to find why it is not working for you.

Occasionally, the game file become corrupt if not sent via zip or rar. If you carefully look at the syntax, you might discover a ~ has become a -. Or other such corruptions. So make sure to zip files.

The easiest way to mod for the non-specialist is to use the Plugin_1850GC.sct file in the events folder. Right, right. Have that and play many games with other factions, did not make the connection. The PON work is great.
I guess it was your visual of putting each faction on the faction selection screen which makes it so easy for anyone to play.

Both Habeas Corpus and Martial Law do work, while Martial Law specifically informs the player a military unit must be present, I always add one for Habeas Corpus as it seems to help. To me, gather mercenaries is hard to use well, when I need it I have no money. When I can afford it, I do not need it.

There are several I have not yet had the opportunity to play, but for the most part the other decisions work and make sense.

As delcastel says, is there an army with the group to reform?
There really is no way to land them from the same fleet; however, what you can do is break down your transports into three fleets and then land each corps separately.

I think the answer is yes, absolutely. The purpose of an army is to support corps; however, if you just wish the army to coordinate corps and not add the army and leader values, you can, but then you sacrifice the leader ratings of the army commander. This is even true of McClean's excellent defense...
