One more thing I noticed (finished 2nd game a week ago): The NM penalty when you are very far ahead seems rather harsh, as CSA I was being hit for -7 in one turn at some point.

Ok, runners now correctly replacing elements. This is good. What replacement type are my River Transports supposed to draw replacements from and do they need to be in a city with Depot / Harbor type XYZ? I've managed to replace one River Transport element, but do not seem to be able to reproduce.

Obviously your Hide value is not high enough. Redeploy to somewhere else (ideally with lower frontage) and your Combat Readiness / Organization will increase. Regarding the leaderless stacks not receiving this penalty. Why not impose it on them as well, but give the stack a strategic rating of 0, thus making it much more likely that the local Colonel or whatever will stay put and not move? This would even encourage sending out your lesser gods of Generals...

IIRC Forge of Freedom had a similar setting, where it was never 100% sure if your orders would go through, causing all kinds of fun mayhem.
