I'm not having that problem again, for now. It seems that error logging makes the game more robust... Perhaps. For me, it didn't change anything, but the bug did stopped after quite some time. Did you check the F3 replacement pool screen?

Do not forget to click not only on your flag, but also on the blank cases as you may have ships' replacement there (I had those & colonial forces in blank cases).
