I realize that reinforcements in the scenarios are probably scripted. However, it just seems a little odd to me that they can arrive in provinces controlled and maybe even occuppied by the enemy - like unescorted supply convoys.

Yeah. "Variable Appearance," anyone?
Also, it took me two or three false starts before I learned how to plan for the disappearance of units in January (for example, in the 1775 campaign as the Americans, Moultrie and his artillery have a heck of a time holding Charleston after the militia go home in January 1776)
And when are we going to get "Order of Appearance" tables? I need to know who's showing up and when ... even AH's old "1776" told you that.
Boy, I wish AGEOD would support this game a little (kidding, just kidding)...

Concerning "order of appearance tables" , I have already submitted such a request in the Beta-test stage. Game developpers didn't kept this option ( concerning ennemy reinforcements ) for gameplay reasons , to preserve the "fog of war" right to the end... and not only on the map.
For your own reinforcements , it's certainly possible to do it in a subsequent patch but by that time period , even your own commanders ( Cornwallis for example ) didn't know certainly what troops ( in terms of quantities , qualities ) your home country is about to send you.... So gameplay or not ...how far ?

the scheduled renforcements table is not discarded, just postponed as it asks for a lot of work.
The renforcements who arrives in enemy controlled regions can be revised, the script can do that. Some are due to arrive in enemy ones though, but for the supplies I recognize its abnormal. We just lack of time to do that.
Perhaps with modding tools the beta will have the time to correct this for you. Or Markshot, if he want to be a beta

Well, I'm not looking for perfect information, of course, but there should be a simple table of appearance for the major elements (particularly leaders) coming into the game. We should have some idea of when twenty ships of the line under a famous Admiral of the White will sail west to crush the insurrection ... Lord General Soandso would not depart London for points unknown without announcement of how he was going to conquer the world, how he was going to go about it, and what forces of foot, horse, and artillery he was being given to do so.
Remember in 1776 the region-by-region tables depicting how many continental reinforcements and tory and rebel militia "factors" would appear each quarterly turn, depending on current control criteria? I thought this to be a stroke of design genius...
By the way, there are many here clamoring for games using this system to depict more 18th and 19th century conflicts in Europe and North America. I, in contrast, think that the BoA system would be better suited for presenting war - and civil strife - as it was in the Greek and Roman world of 500 BC - 500 AD. The ways of war changed with advancing technology shortly after the Napoleonic period. Alas, industrialization, steam, and steel brought us new toys and new ways to play with them. BoA is great - BoA in the 19th century may not play out so well...
Peloponnesian War, anyone? Alexander heading east, boys and girls? Punic Wars to the forefront (with the opportunity to be the one-eyed Carthaginian legend)? Lead Rome from its founding to its ascendancy? Anyone up for defending the Empire from the depredations of the barbarian incursions? Any budding restorers of the Western Empire out there?
