My question is, what do you do with River transports? How is the best way to use them?

They are great for keeping your troops supplied if you are in a region with a harbor. They also keep your fleets supplied so they can stay out longer. They can also block the enemy from crossing rivers and such if you have enough of them. They are cheaper to make than land supply wagons so they are a good choice when building a fort or depot somewhere.

Having troops in a harbor region alone will do that. But if your harbor is isolated, by enemy units bombarding its river approach, or the harbor is deep, deep, deep into enemy territory, then yes, using transports to supply units in the harbor is viable. Just be sure not to let them get sunk on the way there and back.

Not if you have a gadzillion of them*. You need 4 elements of any fighting ship/boat not in Passive Posture to block enemy units from crossing a river region.
