Suddenly I noticed (after one year playing) that abilites are colour coded, some are in red, others in blue or yellow, what is the meaning of those colours?

They list the main categories of abilities, check column D of the ability file...

Related domains are:

Red: Battle / Attack
Blue: Battle / Defense
Green: Move / Supply
Orange: Command
Purple: Surprise
Yellow: Training & Recruitment
Light Yellow: Transport
Dark Orange: Command, character / spirit related
Tan: special (e.g. genius)
