Forgive my ignorance but can I download this patch and have it retroactively implement patches 1.1, 1.2, and 1.3 or do I have to download them all in order? If the latter is the case, can someone link me to the older patches? Thanks!

No, The patches are always all-inclusive, they contain ALL The relevant changes.
You can install the latest Patch over any older version

So how do I apply this patch if I have made Hannibal Terror of Rome the default start? With HTR, that install would run all the various additions. Do I just apply this to the AJE portion or everything. If everything, how?

IF you have still separate instalations This patch is to be applied only to AJE
