In the second Independence war scenario if Boston is owned by the rebels, a British supply unit still appears there on 1779 December.

Also noticed in the 1812 (full war) scenario, the Baltimore Depot is actually located in Annapolis instead of Baltimore. Not a huge deal, but maybe if something else more major comes up it could be fixed at the same time...

So, what to do. As a player, the depot issue does not matter.
Supply units are a bit different. The 'house rules' I use is that these odd supply and artillery units are allowed to move to a 'friendly' force without being attacked. This works.
