To summarize, yours HQ Stacks must be within the GHQ of the CIC Range (shift Key) and there is a -2 applied to traits provided including CP. Others settings can mitigated the effects.
It can be tested by moving the HQ stacjs in and out of the CiC GHQ range.
So no bug, it is working as designed but an osbcure feature. with hidden parameters

Could not reproduce the bug.
Do you have a save?
Though I guess it would be related with the .exe.
