My understanding is that there is a way I can play all scenarios from each game in HAN. Do I just copy the scenarios from AJE and BOR into HAN, and then just uninstall the two other games?

The link you found will work, but it is not necessary.
I have each of the three games, AJE, BOR and HAN, as separate installs. Because of the interface, I can play all scenarios from all installs. That is, when I initiate a new game in any of the installs I can select any game in the series of games, all appear. This was a design feature and is very nice.
You may have reasons to want all your games in one folder, in that case follow the guidance you found; however, the advantage of keeping the three installs is you can use different game settings for different games. This is especially useful if you play pbem as it allows you to adapt to your opponent's preferences. For example, I love Hard Activation, but most players do not, so I can play Hard Activation with some players and other settings with others.
