What are these things for? Germany starts with two, one in Danzig and one near Kiel. AH starts with one in Pola. I don't see a way to attach them to fleets, they can't fly out to shipping/blockade boxes, and don't appear to be able to fly over sea regions, so what are they for?

Weeeeeeell, that would depend on what context you are using to call them that. The game actually has a family of sub-units named famElite, and Zouaves do not belong to it; they belong to famLine. I'm not sure if having the famElite status in and of itself actually has any direct affect in the game....
