Regions are not all 1 or 3 Vps; they range from 1 to 4 (or maybe 5?). You have to check the Regional Ledger to see the tally. You can't see ones your opponent has, but you can always open an 1861 game as the other side and check it out. The only ones that won't be in there are Tuscon and one or two...

In the Regions Ledger you can sort by a column labeled VPs. The CSA has several that show 2. I don't know why some are 2 though, I had thought it was 1 and 3 like above. I just worked the numbers on this about two days ago. I counted the number of strategic and objective cities under my control then compared that to my VP gain per turn. After working the math, it appears you gain 1 VP per turn for strategic cities and 3 VP per turn for objective cities. Hit the '3'...

Yes, I agree. The CSA is pretty hard to pin down sometimes. I have found that using the ample USA naval resources on the rivers is a pretty good tactic to slow down or pin wandering CSA units. Once the CSA units are on the "right" side of a river, just move a fleet down the river to blockade the log...
